Is yours a tailgate model? Most likely cause is leakingroofbolts, either the blanking bolts fitted a the factory or the mounting bolts if roof rails are fitted. Remove the bolts and put a small amount of sealant in the bolt holes

Should be fine then. I didn't mention the other tip about installation, make sure you place them outboard of the pop top fabric - any leaks should then be outside and not into your van. I've put spreader plates between the bolt heads and the underside of the roof and over-sized 'repair'...
There is a good thread on waterproofing the bolt holes that I followed when mounting the awning rail on mine, and you are right to be cautious as leaks here run down inside the body it's not a brilliant design to be honest.

Also the plenum chamber behind the starter battery can fill up with crud and leak down the airbox.
Yesterday took the wipers off and scuttle panel. It looked pretty clear to me and water was running down in to the wheel well as expected. When squirting water in there it didn't leak, so I'm confident it's not from the scuttle.
