Do you mean the raised tube rails or the slotted roof rack prep which sits in the gutter?
I have removed the latter roof rack prep, you just need the replacement bolts that sit in the gutter.
They come with washers but are notorious for leaking so a bit of PTFE tape or sealant is useful.

when you fixed your rails did you tiger seal them as well as bolt them? perhaps water has found its way in somehow?

A short flat roof was the only solution I could come up with too, but I did wonder if there was another way.
Saying that, the garage door is so recessed into the garage, that I might only need something coming out 6" it's just doing that and making it look nice and not like a bolted on extension.

Remove the bolts.
Silicone around the sponge washers including the unused (for rails) hole. Don't be tight, use plenty.
Fit awning rail.
Silicone around all 4 holes.
Refit unused (for rails) bolt loosely.
Fit roof rails.
Tighten everything up.
Didn't bother finding/ordering another washer...
Forgot about this post, I should've followed up. So my problem ended up being the rear spoiler. The upper brake light was replaced, still leaked eventually the dealership ran some silicone around the spoiler and job done. Didn't think spoilers were bolted on so not sure where the water was...
