air conditioning: AC Compressor first run-in not performed B109E F0

my Air-con has stopped working following a cold air flap motor repair, I have performed the air flap calibration which says its ok/done but now the A/C says the first run in has not been done, does anybody know the process??

Things like that are normally in basic settings of the module

yes i have tried to vag-com it but it says the correct procedure has not been carried out, although I have aligned the flaps ETC, the air con was working previously until I had to change the hot-cold flap motor pinion broke!!
