Carpet Line, Pop Top Future?

Hi guys i carpet lined my van and left an overlap on the walls. I need to cut the holes out of the carpet to be able to put the original ceiling boards back on.

If i do this and then get a poptop down the line. Am i going to end up with all the holes exposed in the carpet and potentially have to re-carpet?

Im looking to go for a hi-low roof.

No, as the pop top covers this part up to where the ceiling panels finish
