Wow... that's impressive list of faults. Certainly explains why every module is reported as malfunctioning. The van just got upset removal of components.
Under Auto-Scan please try "Clear all DTCs". Do another Auto-Scan to see if all modules were cleared (not necessarily on T6.1). Make a note modules still reporting faults.
Then from main screen > Select (control module) > Installed tab > Select a "faulty" module > Fault codes > Clear codes > Done etc.
Might also need to be driven a bit to clear some of the faults (to systems to recalibrate themselves, e.g. Help T6.1 start/stop and assist unavailable)
PS. By entering something unique each time into license plate you can put each scan into a separate log file.

Thanks for that mmi, I did dee the "Clear all DTCs" but didn't want to until I knew what I was doing - hence looking for the idiots guide! 
When anyone asked me about computer problems , I always suggested going into BRS mode. They said that sounded technical but I then replied that it stood for Big Red Switch - i.e. reboot the thing! It often sorted problems.

EDIT: posting was scrambled inside the quote
That's an interesting one. The above is gateway's view who should be on the CANbus(es). I guess the HBA is now listed in the gateway's installation list thus gateway knows whom to look for.
Anyways, VCDS uses the gateway installation list to access each of the controllers ("directly" but still via Gateway) thus the HBA is actually found being able to manifest it's dissatisfaction (below) - however, possibly on "wrong" CANbus to communicate properly with the rest of the vehicle - see further down comparison between T6 and T6.1 software identifiers.

On T6.1 the HBA is connects to "CAN bus extended".
First/easy/only thing to try would be to code the HBA with a proper coding to see if it's just a configuration issue in the HBA.
From VCDS main screen > Select (control module) > (Installed tab) > Select 20-High Beam Assist > Coding.... copy and paste the coding from below - click Do it!

Anyways, I'm afraid the coding won't solve the problem as the actual HBA software seems to be different on
T6 7E0 857 511 F
T6.1 565 857 511 B
Thus possibly the T6 software just doesn't work on T6.1 - because of different CANbus configurations.
